March and April should be good time if you want to watch Sakura Blossom, the Sakura blossom start from the south of Japan bit by bit to the north. This Hanami (Cherry Blossom) viewing is often celebrate by outdoors picnic and booze drinking, hehehe cleverly disguise.
The other is festival days like obon, it is the largest summer festival, held in mid-July in Kanto and mid-August in Kansai, its celebrate to honors the departed spirits of one's ancestors. Transport is packed these days.
Spring or Autumn should be good to visit Shrines or Castles. Add some more guys, when is the good time to visit Japan?

I think sometime in August they have that really famous fireworks festival, but I can't really remember what it's called or when exactly it is.
