My son is 13, in 7th grade and is consistly being harrassed by an eleventh grader on the school bus. The boy even throws things at my son out the window. Should I get involved or let my son handle it on his own?

Let him handle it on his own. It is a part of growing up. You can use it as a teaching point and include it in your conversations during dinner about how he feels, why he thinks the bully is acting such , how should he react etc. If things get out of hand...tip off to the discipline master but ensure the bully does not know it is coming from you or your son is in for much worse.
All bullies are cowards. A li'l threatening using the law or the police as a form of a verbal warning usually shakes em a bit
