Hai,
A trojan has entered my computer. It is putting too many cookies into my temporary internet files and dirty advertisement windows are popping up. I ran SE Ad-Aware personal and avast anti virus but they have not removed it. Avast keeps on sending warning signals but it is not accepting any commands like remove to chest, delete etc. Please help me in this matter. Is there any book that will guide me to remove viruses? I will be grateful to you if this problem can be solved.

First of all, you need to know the etiology of this trojan. Maybe, you have downloaded and installed a particular software, which do contain the said virus. You need to delete that software for you to be able to delete it completely using your antivirus. Avira Antivirus (classic free edition) has the capability to quarantine and remove the residual malware if ever you have removed the software, which is the source. It's very difficult to remove it if ever you are unable to distinguish the software which is the main source of virus. Try to check your task manager ( ctrl + alt + delete) and see if there is an unwanted program running in the background.
Good day! Hope you can be able to solve your problem.

Try to use Panda Antivirus and Internet Security 2006 or later it will fix all of your problems and then try fixing the integrity of your windows system by Tuneup Utilites 2006 or later.

I would suggest you format your PC and start from square one. Once your PC has been infected it's hard to get things back to how they were, so the best thing is to re install your windows and format your hard drive.
There is actually a very neat program called Norton Ghost, where you can add all the files that are important like windows or whatever your operating system is and network connections, so any time you need to format your PC you'll just need to use that disc and all your important programs will be installed in like 5 minutes themselves, without you having to format the PC manually.
Give it a try.

Time for some online scanners. Try these:
