My opinion changes all the time as far as these go. Right now I'd say the best male character is "Icchan" from Angelic Layer. He's funny, and does his own thing all the time, and he invented Angelic Layer and will go on to invent Persocoms. The best female character... Revy from Black Lagoon, if women could be applied with the term GAR she would probably be at the top of the list. If you don't know the term GAR just urbandictionary.com it.

Hmm. My favorites change occasionally depending on what I've been watching.
I'm really fond of Iruka from Naruto, which is why he is in my avatar.
My female favorite is Hanajima from Fruits Basket, who was actually my avatar before this one. ;p
I never pick major characters, for some odd reason. I have no idea why. I have so many characters I like though, all for different reasons, that it's hard to say my favorites.

I think once you've seen so many anime, it gets harder to pick. Ten years ago, I could easily have picked favorites easily out of the few shows I had watched, but now it's a lot harder. :P
When I was younger my favorite female character was Fam was Ruin Explorers, and my favorite male character was Hotohori from Fushigi Yuugi, but my tastes have changed a lot since then.

right now so far. i can considered best male anime characters are Vegeta of DBZ and Syaoran of CCS. well i love the development of their characters, from being villains then turning out to be a hero or a protagonist as the series goes by...
i haven't chosen best female character so far

I love Luffy from One Piece and Toshiro from Bleach, they tie for my male. For female, I like Orihime from Bleach.

for me is gon and shizuku.. both from HXH... heheh... they look small and weak but they as they fight you will see the difference about their ability and strength... i also like vash because for me his the coolest guy character... hahaha..

Gosh there are so many best male characters that I like, but my faves are from KHR since it's my obsession right now:
