Do any of you manually submit your affiliate links to the search engines? If so, I'm curious if they show up right away or if there is a process to it. Meaning, will they appear in a couple days, a few weeks, or right away..

Most of the major search engines take up to 8 weeks before they review your site and even then they might not approve it. I think in the case of affiliate links they'll probably decline those links because there are so many people that submit their links for the same program. My suggestion would be to create your own website, put all of your affilate program links on your website and then submit it to search engines. I think you would have a better chance of your own website being approved and listed in the search engines than you would trying to get your links listed.
