You can make healthy cookies you know, use one half whole wheat flour in your recipes and one half unbleached. You also can add flaxseeds, oatmeal for fiber and find other ways to sweeten them like useing one half the sugar it calls for and one half unsweetened applesauce

i don't think there are bad cookies and good cookies as long as they don't use unnecessary chemicals in it. e.g. preservatives (unless they use food additives that is permitted and regularly used in food industry). the nature of cookies is they are made to be dry so they'll last longer compared to cakes or buns (the wetter the thing is the faster it spoils)
go for fresh cookies whenever possible. but buying fresh cookies will usually lead you to temptation of buying more (because it smells so good!) and you probably will much the extras before you reach home (so it looks like you bought just a little portion but the truth is the rest has disappeared into your stomach)
if the shop you mentioned bake their own cookies and the cookies had been sitting in the shop for so long it makes people sick, tell the shop owner. they will usually change the batch with a new one. but check your friend's food intake too. probably the problem doesn't come from the cookies but something else he ate before that (some bad food takes a few minutes to make you sick, some food will take a bit longer, and some will tolerate with your digestion system)
beware of the sugar/fat/calorie content of the cookies. too much and it will be bad no matter how good it tastes. read the label of serving size if available coz you will usually end up eating a bit too much of it. especially if you're going to take it DAILY (cookies are not staple food. skip it if it is unnecessary. save it for occasions or as self treats/rewards)

Yes some cookies are good to our health but some are not. Those cookies that is non-fat is very good to our health. Those cookies that has a high fat perentage is bad to our health. They are not bad at all but for people that has a medical history cookies are bad.
