Should a MP4 or I pod be ever formatted?

Most of the MP4 and other media players come loaded with their own in built software and are programmed. If by chance you formatt it, its all programmes go and it just wont boot up, But if there is virus attack then there is no option but to format, But what about the software, Is it possible to reload it?
