Well; here it is :
1st batsman : Ball is a bouncer and hits the helmet kept behind wicketkeeper .
As per the rule ; a six is rewarded to the batsman . He makes 100 .
However;he crossed sides since he starts running as soon as he got a bouncer.
1 run to win : second batsman hits a sixer. The team wins and both the batsmen
have 100 runs against them .

The batsman would have to run a single to get six as there are five penalty runs awarded when the ball hits the helmet laid on the pitch. This would leave the other guy on strike and as you say he then hits a six to get his hundred also.
