Back to square one, basically means you are starting over. But there's a bit more to the meaning than just that. Its a reference to a story line. When a movie is made they plan out the story in sequences called squares. Each square is an idea they have for the plot of the movie at a certain time in the plot line. Sometimes you realize that something just isn't going to work, so you have to start that square over again, rethink it, but then sometimes things are so bad, that you have to start completely over again.
So what its saying isn't just "start over" It means throw everything out, start from the beginning. start fresh.

Did you play any board games as a kid?
The ones where all the players start at the beginning (square one) and throw dice to move forwards and then if they land on a snake they go forward many squares but if they land on a ladder they go back to square one 
and have to start again from the beginning.
