A few days ago I received an e-mail from PayPal in which I have been informed that my account got temporary locked saying that a third party logged into my account. I think that I may be infected with a rootkit and my accounts and passwords are being monitored. After I found out that I may be infected with some backdoor, I reinstalled my operating system and run a few virus scans. I am aware that I still have some infected files in my pc but until I will format and save the data I need, I need to get rid of the trojans / backdoors. Can someone recommend me a good anti virus or any other software that can help me detect and resolve my problems ?

I use Avast... it is pretty good, also Mcafee is brill. I had the same thing happen with my paypal acount. They have now closed it down, which really annoyed me,especially since they wont even allow me to take my details of my bank account and credit cards off. It is a nightmare, but they say that because they are an online bank, they keep these details for 7 years, so I cannot use them on my brothers account, because they are in use on my account. I am not even allowed to open another account in my name, because you are only allowed 1. I am stuck now, as I cannot get anything from ebay. I had my account limited 5 times, then they shut it down completely, I think mine was also due to having my passwords monitored. I too wiped the whole of my computer and re-installed my vista software.

I feel bad for you for not having the possibility to use PayPal again. I yet didn't updated my card and bank account info. Can this be a reason why my account got locked ?

you could try avg bootcd, this way your operating system is not using or denying access to any files at all so if they are infected, they will be removed.
