Obviously your eyes are going to hurt if you read online very often and for too long. Make a conscious effort to blink frequently while reading. Sit in a relaxed position, keeping your back straight (else your back will also start paining) and maintaining a good distance from the computer screen.
It happens many times that we get so engrossed in reading, we forget to blink our eyes or maintain a good posture. BUt you've got to pay attention and take efforts if you want to protect your eyes and health from any harm.
Take a break from reading in between, your books are not running away, are they?!
You could also increase the font size while reading by pressing the Control key along with the '+' key.
You already know what you are supposed to do but you are not doing it!! You decide! If you want to carry on with your reading hobby, then you need to be fit for it. Alongwith the above tips, you could also try yoga and meditation for general body health.
If you are really very keen on improving your eyesight, you could do simple eye exercises. This will help you a lot in the long run.

I would suggest you to avoid reading books online..... Rent it from a library or buy them if you can afford to.... Because... We already have a lot of works to do on the computer so why spend more time when we actually have a good alternative.... BY the way.... If you want to read books on the pc only.... Then lean back on the chair and close your eyes for 15 to 20 seconds every 10-15 minutes....

I think when we read or see something interesting we have the tendency to reduce the frequency of blinking and thus hurt our eyes. Moreover, if our position is not that good it strains our eyes even more so it's important to position well. But I think it should not pain eyes, should it?

If you read a lot on the computer then that's probably the reason. When reading on the computer, your eye tends to remain open longer rather than blinking periodically like it should. That doesn't really happen when reading paper books, but perhaps you've strained your eyes so much with your computer reading that your eye is suffering.
Just like the doctor said. Take breaks and remember to blink often!

Well, reading online books is not the thing for me since the lights from my notebook hurt my eyes.Even, there are facts stating that your vision's performance decreases according to the percentage of lights you are subjected to.When I'm reading paperback,I'll make sure that I get some rest between each reading sessions like half an hour to relax my eyes.

You really need to take a rest especially when reading using your computer. I do read a lot especially if I want to ease my mind for just a little bit. Sometimes when we are so immersed into what we are reading, we usually forget to blink. Also, if your eyes feel tired, don't force yourself. I know that sometimes, we tell ourselves to read one last chapter before we stop reading but more often than not, we just can't put down an interesting book. So once you feel your eyes to be tired or when your vision seems a little blurry, close your eyes for at least a couple of minutes before proceeding. They say looking at the green color or green scenery also helps relax the eyes.
