You can look at this website for all the many places you can visit in the Philippines:

Personally I can recommend these places if you are into beaches and natural wonders:
1. Boracay resort - Panay Island
2. Dakak resort - Zamboanga Del Norte
3. Puerto Princesa resort and the underground river tour - Palawan
4. Chocolate Hills - Bohol
Yes they are very affordable. Most food and services are cheap by first world standard. You can buy tour packages and they wont cost more than $1,000.

I'm a Filipino but I haven't visited most of the Places here in the Philippines. I think $1000 is enough for me If I'm from the country. Thanks for the site that you had shared.

I think that the best tourist destination would Bohol Island. If you traveled there then you could see the Chocolate Hills and the palm fringed sandy beaches. There are forest walks to do where you could see native wildlife. It has affordable accommodation. You could get a ferry there from Cebu Island.

One of the tourist attraction that I can recommend is probably Anawangin, so far one of the most popular destination for campers and beach goers. This trip is not expensive, as much as 1k, you will be able to maximize everything.

The country is so rich with beautiful tourist spots. You can start from north to south and you will never get enough of it. If you want beaches, Boracay is really a good place to be or so I heard. Anyway, there's Puerto Galera as well which is considered poor man's Boracay. Pagudpud beaches in Ilocos are really a must see place to be since it's still underdeveloped and quite naturely in every aspect. Untouched as others may say. I've recently discovered as well that La Union Beaches and Bolinao Beach Pangasinan are really awesome including a visit to Hundred Islands in Alaminos Pangasinan.
If you want to just stroll and visit historical places, you can go to Ilocos and see Marcos' mansion, Vigan heritage which is definitely awesome, Intramuros in Manila and Cebu.
If you want some adventure, you can try Sagada Caves in Mountain Province or climb Mt. Pulag in Benguet and stroll in Baguio City, the city of Pines.
