Boot sector virus

I had a torjan in my pen drive it has effected my PC in such a way that it does not boot now . i find it to be a boot sector virus , can any one suggest some way to overcome it. earlier also it had effected my PC but i cleaned it but some how it has been active again

it's been a while since i doing some boot fixing, so maybe today the way windows fix things has changed, but you can try it if you want. Back in the time where i use windows xp, whenever i got some boot problem, i just put the installation disk and boot from CD. then select recovery console (i forget the name but there's a word 'console' in it) then after you get C: you can write fixmbr and fixboot.
