It's easy to talk about Jimmy Hendrix, we could name him and end this discussion. Others could say Jimmy Page from Led Zeppelin. Others would start naming Satriani, Van Halen, Slash, etc. I personally find that "virtuoso" guitar style really lame and boring.
So here I'll give my personal alternative top 5 of guitar players with some guitarists that gave something new to the instrument and the way it could be played.
5. Graham Coxon (Blur). He plays a guitar with a great punk personality. You can see that on Song 2 (Blur) or in his solo albums.
4. Thurston Moore (Sonic Youth). Some effects and a wide range of weird-tuned guitars. In one gig he can play up to 5 different guitars with different tunings.
3. Kevin Shields (My Bloody Valentine). His unique sound on Loveless marked and era. Also he continues his legacy on the new album MBV
2. Jack White (White Stripes). Marked by old blues players, his particular sound (Fuzz+ octave up/down) and his attitude made him an important guitarists of this generation
1. Jonny Greenwood (Radiohead). Multi-instrumentalist and also computer programmer. His playing techniques and use of effects make him one of the greatest guitarists and influences of musicians and music lovers of this generation.
So, what do you think? And what would be your list?

Your list is okay. Yes Jimmy Hendrix, Jimmy Page, Jonny Greenwood, Kevin Shields, Van Halen, Graham Coxon, Thurston Moore and a lot more. I think these guitarists are all good in their own right. I admire guitarists truly. I think they are truly exceptional and even all other musicians for that matter. But I desire to listen to acoustic music that inspire.
Also if I may add, although there are big names to choose from, my best guitarist is my one and only son. Please don't contradict. He is the best for me.

John Petrucci (Dream Theater) - A technical and emotional beast. Also lyricist and producer of Dream Theater.
Buckethead - electronic/experimental guitarist.
Joe Satriani - effects and technique blended with catchy melodies.
Michael Romeo (Symphony X) - fast and heavy riffs.
Mats Haugen (Circus Maximus) - melodic and riff master.
David Gilmour (Pink Floyd) - long ambient solos, melodic melodies.
Adrian Smith/Dave Murray (Iron Maiden) - "chantey" melodies, amazing solos.
Matthias Jabs (Scorpions) - Amazing 80's styled hard/classic rock riffs and solos.

I think that we always need to classify genre when we are talking about best guitarists because the different genres really alter being able to judge how good the artists are. My list of favorite guitarists aren't really comparable to the classic rock greats like Jimmy Paige and Jimmy Hendrix. I'm mainly into nu-metal and math core and different forms of technical metal.
Some of my favorite guitarists that I would have to say are arguably great for their genres of music. I think that Brett Hinds of Mastodon is an incredible metal guitarist and has some of the best riffs out there and I would argue that he is one of the best of all time. Ben Weinman of Dillinger Escape Plan is an incredible math core guitarist that can go from super fast heavy metal into ridiculous acid jazz style solos.
For Nu-metal I am a really big fan of Stephan Carpenter of the Deftones, Brian "Head" Welch of Korn and his solo project, and Wes Borland of Limp Bizkit and Black Light Burns. They aren't the most technically skilled compared to other guitarists like the guys from Animals as Leaders but they do have really chunky groove style metal that I love.
