Travel to Istanbul

A few years ago, Jo and I made a three-week long train trip from Warsaw to Istanbul, through Prague, Budapest, Sophia and Athens [with a side trip to Santorini]. When we got to Athens, we thought it would be simple to take a Greek ferry to an eastern Mediterranean island and take a Turkish ferry to Istanbul.
I did an internet search to make this connection, but was unable to. After days of searching, I got in touch with an information service at a Greek ferry company. A person there said that what I wanted to do was not possible. This was, and is, very hard for me to understand.
Is it possible that Greece and Turkey have still not gotten over the conflict of the Trojan War, fought in about 1200 BCE? It looks so to me. If any of you have any ideas on this situation, please let me know. I am at a loss as to why there isn’t cooperation between Greek and Turkish ferry companies in the Mediterranean Sea.

Greece is running with poor economy and Turkey joined recently as a member of E.U. Better you try now. Hope you would get it.
