It's been quite a few weeks since I've seen it, but I think I understood it at the time.
*Spoiler*
The Hugh Jackman character made a deliberate decision to commit sucicide every night at the end of his show, for the sake of the trick (and to get the ultimate revenge on his rival, who would be accused of killing him, if he started nosing around).
He'd copy himself using the real magic that inventor had created, and then one of the two Hughs would drown in the tank every night.

I understood that part of the movie.
Why did Michael Cane help Christian Bale at the end?

Sorry, I had to explain that to someone else, so just assumed. I'd have to see the movie again to answer your question. I don't remember thinking it was an odd thing for him to do at the time. Although he was managing the Jackman character, I don't think he'd ever chosen sides in the fight.
