Sometimes it's like a weird germ or something that grows on feet and really smells bad. There is a cure however, so read on!
Wash your feet thoroughly with a deodorant soap and dry well before putting socks on again. Buy a spray can of anti-bacterial stuff (there's different brands out there and just a plain old grocery store or even a dollar store has them) and spray the insides of ALL of your shoes. You don't want them to be soaking wet, but do a good job of it and let them dry (preferably overnight). That should take care of it.
Just remember not to let dirty socks touch clean socks and spray your shoes -- all of them -- or you'll get it right back again. And never, never wear socks that you wore before! Hope this helps....
My son had this problem and we couldn't get it cleared up no matter how clean he was--until we sprayed the insides of all his shoes. Most people concentrate on their feet and socks and forget about their shoes.
