In X3, why didn't jean (Phoenix) kill Logan in the end of the movie, as she had done to Professor X in the beginning of the movie?

She can't, wolverine healed the moment she tried. Wolverine shouldnt kill her too, he can simply "cure" her.

She tried but Wolverine has unbreakable bones and his healing ability kept on healing him.As fast as she burnt him, he managed to heal himself.Apart from this fact, another is that she wanted to die to stop herself from killing everyone else.
