maybe because something you transport by car is not that big, while a cargo is usually a big one...stupid answer ain't it? Anyways...here's the definition of shipment and cargo by the American Heritage dictionary, hope it enlightens us a little, but I think it will not.
shipment
NOUN:
1. The act or an instance of shipping goods.
2. A quantity of goods or cargo that are shipped together.
cargo
NOUN:
pl. cargoes or cargos
The freight carried by a ship, an aircraft, or another vehicle

Cargo going through ship is also known as shipment and cargo both. Sea Cargo and Air Cargo are different. Rail Cargo is something else. All are different but I guess you are confused because same thing but two names. In english there are many things like this which have two names when the thing is one.
